Frieza attacks New York with an army of poison, confronting Son Goku; however, an accidental laser blast from Frieza mortally wounded a civilian in the war zone. Trunks bring civilians to life with a cyber device called a cubic shadow, allowing them to become heroes like themselves. Glover explains that the manga worlds in Jump have somehow begun to merge with the real world and use their shadow cubes to turn the bad guys into Helmets, forcing them to create the Jump Force to suppress the threat; The organization consists of heroes from the Jump worlds and other people rescued from the cube.

The group is divided into Alpha, Beta and Gamma teams; Son Goku leads Alpha (along with Piccolo, Zoro and Gaara) to fight the invading poisons, Luffy leads Beta (along with Boa Hancock, Vinsmoke Sanji and Boruto) to seek Venom territory, and Naruto leads Gammu (along with Kakashi) , Sasuke, Trunges and Sabo) to recognize the storm. After an amnesiac girl named Angela was rescued, several members of the Jumping Force were suddenly possessed by evil auras during missions, making them suspect that there was a traitor among them. While Sanji is initially charged, the culprit is Angela, who is disguised as the evil Galena. Galena steals the Shadow Cubes collected and gives them to her master Kane, a man who seeks to destroy humanity in revenge for the death of her family. The player chases and defeats Kane, but Glover turns out to be the real brain after the worlds merge, killing Galena and leaving Kane to die because he has survived his usefulness. In fact, he is Prometheus, the "key" tasked with telling Leap real-world stories. However, Prometheus is tired of the vices of humanity and tries to combine the real world with the world of Salt to steer humanity in the right direction.

The Villains temporarily ally themselves with the heroes, while Kane gives the player a cube, and Goku empowers them with more energy from all Jump Power, allowing them to destroy Prometheus. However, his death does not share reality, leaving the Earth threatened by jumping villains. At the suggestion of Trunks, the player character becomes the new director of Jump Force and continues to defend humanity.

Meanwhile, Light finds a shadow cube left behind by Prometheus who plans to use his dark energy to feed his death note.
