In June 1715, off the coast of Cuba, the pirate brig Jacobite engages in a fire fight with the British frigate HMS Intrigue. Thanks to Edward Kenway's ability as helmsman, the pirate ship manages to sink the enemy vessel. However, a mysterious man on the English frigate manages to save himself from the shipwreck and climb to the Jacobite, killing the captain. Before the man can even attack Edward, the brigantine's powder magazine explodes, sending the two men overboard. Edward swimed to the beach of Capo Bonavista, where the mysterious, visibly wounded man also arrives. This asks Edward to help him reach Havana in exchange for a large sum of money. Interested only in spoils, however, Edward tries to rob the man, who decides to find refuge in the forest. Edward chases the man in the forest and, after having reached him and hired a fight with him, he eliminates him. Searching the body without life, Edward discovers that the man did not bring money with him, but only a mysterious glass cube, some maps and a letter signed by the governor of Cuba, Laureano Torres y Ayala. Thanks to the letter, Edward discovers that the man would receive a large reward if he had delivered the documents and the cube to the governor. Aware that the two men had never met, Edward wears the man's clothes and decides to go to Havana to get the reward in his place. After saving the merchant Stede Bonnet from some British soldiers who believed him to be a pirate, Edward got a ride to Havana from him.
In the present, in 2013, an employee of Abstergo Entertainment, a subsidiary of Abstergo Industries, is released by the Animus in which he has just relived a genetic memory of Edward Kenway and officially welcomed in Project 17 by his supervisor, Melanie Lemay . After showing the new employee the structure of Montréal and having presented to him the Chief Creative Officer, Olivier Garneau, and the head of IT, John Standish, Melanie makes him return to the Animus to make him relive new memories of Edward, essential for the creation of new entertainment products. In Havana, Edward goes to the governor's mansion, where he meets Woodes Rogers and Julien DuCasse, also there to meet the man. From their speeches, Edward realizes that Duncan Walpole, the mysterious man Edward has taken the identity of, was willing to abandon the Order of the Assassins to join the one of the Templars, of which the governor and the two men are members. The three men subsequently meet Torres, to whom Edward delivers the documents and the glass cube. Speaking with the three men, Edward also understands that the objects delivered to the governor are necessary to access a place called the Observatory, which houses a technology that allows spying on any man on the planet. To access it, however, it is necessary to have a drop of blood from a man called Sage, who is also the only one who knows the exact location of the mysterious place. Intended to know more about the Observatory and to collect the promised reward, Edward agrees to meet the men again the next day at the port, where the Sage will arrive, taken prisoner by the Spanish soldiers.
The next day, Edward meets the Templars at the port, recovering a drop of the sage's blood. On the way to the governor's villa, where the man's interrogation was to be held, the Templars were attacked by a group of Assassins, intent on freeing the sage. During the battle, the Sage shows that he does not want to collaborate with either the Templars or the Assassins, who are eliminated. After conducting the Sage in the prisons of the villa, Edward receives from Torres the agreed reward. However, believing it to be inadequate, he decided not to collaborate with the Templars any more and to reach the Observatory by himself, convinced that it could be a great source of income. Thus, it is introduced into the villa with the intention of freeing the Sage. Reached the cells, Edward realizes that the man has already escaped and, surprised by the Templars, his true identity is discovered. Taking advantage of the storm in which the fleet is blocked, Edward and a prisoner of African descent called Adéwalé free a large number of pirates and steal a brigantine called El Dorado, with which they then flee. After deciding to keep the brig for himself, renaming it Jackdaw, Edward goes to Nassau, an English city that has become a den of pirates, where he intends to start a new life dedicated to looting. Edward meets Benjamin Hornigold, Edward Thatch and James Kidd, old friends intent on making a pirate republic free from the yoke of European colonial powers in Nassau. For fear that the British navy attacks Nassau to free it of pirates, the men decide to capture a vessel and place it in front of the city's port as the first defense. Edward and Thatch thus follow El Arca del Maestro, a Spanish ship commanded by Julien DuCasse, to his hiding place in Great Inagua. In March 1716, Edward and Kidd, exploring the island of Great Inagua, discuss the extraordinary sensory abilities of the former. Later, Kidd invites Edward to the Yucatan, where he will have something to show him about the Observatory, on which he seems to have a lot of information. Edward goes to Tulum, the Assassins' den, of which his friend is a member. There, their Mentor, Ah Tabai, welcomes Edward coldly because of the help he has lent to the Templars in Havana. In January 1718, while the rumor that King George I of England wanted to regain control of the Bahamas shows that pirates are forgiving all crimes committed in the past, the city of Nassau is hit by a severe epidemic. Thus, Edward and Thatch are committed to obtaining the rights for the city, which is finally recovered by Charles-Towne in the month of the same year, after a week of embargo.
Meanwhile, in the present, Melate Lemay and Laetitia in England. The clerk, under the pressure of the IT technician who threatens to report his illicit activities the week before, violates Olivier Garneau's computer and steals confidential files, also discovering that Abstergo is the first company of the Order of the Templars today. In July 1718, Woodes Rogers joined Nassau as the new governor of the Bahamas, residing with the pirates to obtain the grace of their crimes. Recovered from the pirate the precious artefact stolen years before by the Observatory, Edward and the Assassins bring him back to his place. After that, they seal the temple door to prevent anyone else from taking possession of the object.
In the present, Giovanni brings out the employee from the Animus, showing himself openly for the first time. The man, identical to the pirate Bartolomeo Roberts, reveals to be one of the Sages, the reincarnations of Aita, the husband of Juno.
